Yes, POPFile will work on a server with multiple clients, however each of those clients must currently use the same buckets, history and corpus data.

Implementation of a multi-user, multi-config system (POPFile 2.x) is under way but the code is not yet ready for production use.

The current status of this new 2.x version of POPFile can be found in the main 'trunk' of the project's Subversion repository. Tarballs are generated automatically every two hours and can be downloaded using the popfile_trunk.tgz link in the Bleeding Edge: tarballs section of the downloads page.
